I think you're referring to the "hydrocarbon filter"? Metal cylinder with what looks like corrugated cardboard inside? I took mine out as well when I installed my K&N. Didn't notice anything dramatic but hey, every little bit counts....

Ford removed the hydrocarbon filter for the 06 and up since it was restricting 1 or 2 hp.
