1996 cobra not starting!!

Alright folks trying to find a solution to my situation with my car. As the title says the car will not start it cranks like it wants to turn over but nothing. It all started after I did a head job. Everything was put back together and now does not turn on. When I tried it the first time I saw that the "Theft" light started flashing really fast. I did some research and learned the PATS system had activated. I looked at ways to deactivate it and came up with the best solution for me was to flash the computer to just bypass the entire system. I put the computer back into the car and with hi hopes of it starting it did the same thing crank and not starting and getting no spark. So Right now I am in the same boat I was earlier except now with the PATS system eliminated. I plugged in and OBD II scanner to see what trouble codes were coming up and I got a "No Link" message. I tried the OBD II scanner on another car to make sure it was working and it gave a reading on the other car so I know the scanner is working. I did some more research and came up with an answer that the fuse might had blown out for the computer. It did not say where exactly the fuse was located so I just checked both boxes the one on the inside of the car and the one in the engine bay and all the fuses looked okay none were blown. Now I am stuck on what I should check now I am really concerned that the scanner is getting "No Link". I was thinking could it be the crank angle sensor that is not allowing it to crank over? but then again why would I get a "No Link" from the OBD II scanner. Anyone know why it would be reading "No Link"? and did I check the correct locations for the fuse of the computer? could it be a ground problem? Any help would be greatly appreciated. Thank you.

I know you said it is not getting spark but is it getting fuel?

Doesn't "No link" mean that the scanner isn't able to communicate with the computer? That would spook me something fierce.

How did you check the fuses? Visual, or did you do a continuity test? Also, have you checked the connector to the ECU?

I would pull the passenger kick panel and check all connectors and what not... Something isnt hooked up with your tuner not reading.

I can't find anything on no link in my Ford manual except to check the connection with your scanner. I have installed alarms/remote starts for a while and have never heard of flashing the computer to bypass the PATS. (although i learn something new everyday.). Did you happen to try and pull a code before flashing the computer? If you had a code before flashing the computer I would check all the connections and if they are good I would have the computer checked.

When you say reflash do you mean you have someone disable the PATS?
When you turn the key on to ignition (not start up) do you hear the fuel pump kick on?

So the motor turns over but no fire? Do the basic checklist... getting spark and fuel. Chances are its got fuel but no spark. If its not the PATS then check all your grounds. You did re-connect the engine ground to the frame near the oil filer right? Both coil pack connections are intact? I know they are brittle so maybe one was crushed or bent during re-installation?

Thank you all for your responses. Looks like it is getting fuel just no spark. I am hearing a clicking sound when I turn the ignition key on the right hand fender. From what I have read it is the CCRM that is clicking. I pulled it out and took it apart for inspection behold it had a little funny smell to it, so today I am going to get one and try it. Before I did the rebuild I was able to plug in the OBD II and read codes, but nothing seemed major so I cleared them. I want to say I did put everything back together correctly but at this point I am going to double check myself. Both coil packs are intact or seem to be I will have to check them. When I checked the fuses I did a physical test not a continuity test, but last night I did find an amp that was blown in the engine bay it was a 30 amp fuse. Replaced it but the same thing is happening. If the CCRM does not fix my situation I will following all of your suggestions and moving forward. Thank you all for responding I now have a light to go towards in a dark tunnel. Will update when I find out more.

if your getting power anywhere in the car, it has nothing to do with PATS.

if you got power in the car originally, when u first put it back together it mos def wasn't PATS

Well folks after almost 2 weeks of ordering parts for the car like the CCRM and a new PCM none of that stuff worked. So last night was a bit frustrated and just starting to check the engine bay again and again until I pull on the harness near the injectors and bam I heard something click. It clicked of I wiggled it again and bam I heard something clicking again. I crank the car and it got spark and fuel. Battery was almost dead so had to jump it but it cranked over. It was late last night so I did not investigate any further after it was able to crank over. I am going to try and investage in the coming days to give some insite as to what had happened. I want to say thank you for everyone that gave suggestions on what to check. The car is running now.
