Take the half of the displacement of the motor multiplied by the rpm to see what "ideal" consumption would be. Actual air consumed divided by ideal consumption gives you the VE. EDIT: I realize this doesn't take the mass of fuel into account, so the above won't be "exact". You can use the fuel map to see exactly how much fuel is added per the air consumed, rpm, and throttle position. That'll most likely involve some conversions from cubic feet of air to pounds of air, as most domestic injectors are rated by pounds of fuel. For example, if you ignore fuel, as it makes life easier: A 5.0 turning 4500 rpm theroetically should consume 2.5L*4500rpm, or 11,250 Liters of air/fuel mixture per minute (that's 397 cubic feet for you non-metric types). If the mass air sensor is is showing consumption of 369cfm, 369/397 = .93, or 93%.

Actually Ford claims their new 32v 5.0L motor operates at 110% VE at peak torque. Making 400+ hp from 300ish cubes in an emissions street motor is pretty impressive, but not crazy expensive.
