tuning with Moates Quarter Horse and Binary Editor

i have a 1988 mustang 5.0 built up and i have been trying to tune it for a while now everything was good until i swap in 24lb injectors and a 80mm maf from ebay! i payed a guy to make a base line tune for my mods and that didnt work! nothing i did help so i thought i had a mechanical problem!so i replaced both o2s, checked my plug and found one plug carbon fouled so i replace the cap and rotor, and wires! seemed to run better but still cant get it tuned good! i figured out that the o2 harness still had the pins setup for a automatic so i swaped the pins the way they should be with a manual trans! so now i took the quarter horse out and started it with the stock maf and 24lb injectors and it runs great! the reason i notice that the o2 harness was wrong cause i couldnt run the codes for my car! witch is a sign of the o2 harness being the wrong way! since i took the quarter horse out i haven't tried to run the codes but i will today or tomorrow! but what do you guy think could be causing my problems?
