problem with supercharged engine! after coming back from body shop

Im having a problem with my 87 mustang it is a 306 supercharged. I brought it back to the body shop to get some things touched up and picked it up today about 1 month later , I started it up and it seemed good started driving it home and it sputtered a little when i got into boost so i backed off . When i got close to home it started to want to stall . I opened the hood and noticed that the cap (just a rubber grommet with a cap on it ) on one of the valve covers had acually popped off the grommet. so i went and got a new one and installed it . There was alot of dust on the engine so i blew everything off and checked the btm box and it was fine and checked all the usual stuff wires cap and connections and checked the vacuum on the back of the manifold where the pvc valve goes and it was good. So now when i start it , it runs good but if i restart it after i turn it off it will surge and die unless i work the gas a little . i also checked the fuses . does anyone know what could be going on and could it be the pvc valve is no good and just coincidence.
