Clunking Sounds?

So I just had some work done to my 95 GT: I got new Moser axles, 3.55 gears, Torsen T2, aluminum driveshaft, and new trans fluid. Initially, the car was great, no sounds. A couple days later, I am starting to hear a clunking sound, especially in low gears. If I put the car in say 1st, get going, let off the gas a little, and get back on the gas, I can sometimes make it clunk. It happens a lot when shifting. I don't hear it so much in the higher gears. What's going on here? Is this normal? Some searches I've done have said it's a backlash issue, other searches said some clunking is normal, etc. I am going to call the shop up, but I would like to at least know whether it's normal or not (in the event that they tell me it's normal when perhaps it isn't).

If it's normal, fine, I can live with it. It's just that the car never did that before, and now it's got new parts, and it's doing it. So that concerns me. For what it's worth, I've got MM rear lower control arms, which should add to NVH, however I had them on the car before the rear end work, no clunking. So I really don't think they are causing it.

Any thoughts or ideas?

Edit: I forgot to add, it sounds like it's coming from the trans tunnel, behind the shifter where the trans snout is. I don't know for sure if it's there, or if the sound is traveling up the drive shaft and that's just where I happen to hear it.

my s197 does the same thing from time to time, especially double clutches. Its your drive shaft and UCA, it travels from the trans to the diff. that makes the clunk. Its just a noise, but keep an eye on it just in case, should be nothing

I have the stock rear UCAs, though I did replace the bushings at the pumpkins. That was also done before the gear change, no clunking.

My dads 05' GT does the same thing if you let off the clutch a certain way. Does it do it all the time or just when you do sloppy take offs?

Not sure if it's sloppy take offs, just what I consider normal driving. If I baby it, as in I'm trying to gently mesh gears together, I don't hear it so much. However, if I just drive normal, I can hear it. If I were to imagine what the sound is, it's almost as if the drive shaft is being pushed back and forth as the drive gears are engaged (not saying that's what it is, but the sound I imagine that making is what I am hearing).

Well I hope it's as simple as that

I've already called the shop and I'm taking the car back in Thursday to have them look at it. Brand new Al. drive shaft, brand new U-joints (came with the drive shaft), brand new 3.55, brand new axles, brand new Torsen diff. It's all new, including the clunking sound - as in I didn't hear it before. At first I was thinking maybe it was the transmission as I know that has some wear on it. However, it didn't make the sound before, and I did just have the rear end worked on, so I'm thinking it's probably something to do what the new stuff just done. And it started gradually. When I drove off from the shop, it was all good. Several days later (and a good amount of driving), I start hearing this noise.

they could have shimmed the carrier wrong when they did the gear install. they could have shimmed it right on the borderline of the tollerance and once it wore in the tollerance would have increased

Huhokay. So the guy that would be looking at my car today went home, so I'm scheduled to take it in Monday. So I got nothing until Monday.

Sorry for the late update. The people at the shop said it was normal, they checked everything and it was all good. So perhaps the transmission is getting a little sloppy or something, or perhaps it's just normal. But they did say it wasn't a problem. Since then, I've ran the car at road course at HMS, and the car worked fine, no issues. So I'm going with it's normal sounds.
