Is the spark plugs in the correct order? Sounds like a misfire? the only thing i can think of is the timing may be off or your getting to much fuel.. what are your mods? have someone scan your computer chip for problems. My guess is a malfunctioning sensor

Does it just do it when the engine is cold? What is the timing set at?

I also have the same problem, but mine only does it when the engine is cold.. is that normal? I gave the car a complete tune up, wires, rotor, cap, plugs, fuel filter, etc.. and it still does it
