on a fairly stock mustang the only thing it will kill is your power.. you need some backpressure.

because of sound preference and clearence can be a problem, they get close to the ground and cause little difficulties in the engine compartment, such as the starter like 83 fox said

long tubes would make minimal more power on your application and they make it harder to work on other things, but i'd still prefer them

I'm not a fan of long tubes unless the car is going to spend the majority of its time on the track. Shorties keep the engine bay, starter, floor boards cooler, make it easier to work on, cost less, and do not give up much power. Personally, I think they sound better. Shorties on the street.

3 inch exhaust will not hurt anything, but you may loose a little torque from decreased scavenging, but probably not if you are replacing cats with no cats.

i considered eventually doing shorites but ppl say spending 300 bucks on it is a waste of money...

i think the main reason i wouldnt want LTs tho (besides the money) is id have to buy a different midpipe and i think it would be too loud lol

with stock heads and intake, probably no much of a difference since the heads and intake are the major restrictions. However, once you have heads, cam, intake, exhaust mods are important for making power.
