You can use your factory wires and they will work just fine. The noise you are getting is coming from either a poor ground or a bad factory amp. im not saying running new wires is a bad thing but in my 11 years of professional car audio experience you will not notice a difference in sound quality unless you are running some good power to the speakers. i would run a 6.5" up front and a 6x9 in the back if you are planning on changing speakers. you can get the 6x8 to 6.5 adapters at just about any stereo shop for about 12 bucks

+1 on the adapters....
If you have components, and 6X8's, i would really rip all your factory crap out and get to work...yes its work, but the payout is much greater than that of the factory speakers and amps.

+1 on the wires, they will be fine and unless you are using a very high end mid/high with a substansial amount of wattage you will notice no difference, also very good advice on the speaker sizes I would look into memphis, they make a great 6 1/2 coaxial and 6x9 for the price. Or at least they did a few years ago when I bought mine, I was in the car audio business for years also, but been a while since I have really been into it. also make sure to run power wires away from speaker wires like someone else said but also make sure to run power and ground wires away from RCA's to your amps. If running an amp make sure to run a heavy enough gauge wire from the battery to the amp with a inline fuse and run the biggest ground you can to your amps and make it as short as possible straight from the ground on the amp to a screw or bolt that preferably goes to the chassis like a seat mount bolt is good, but make sure to use a wire brush or sandpaper to get the factory paint/undercoat off of the bolt/screw so that it makes a good contact to the ground.

Appreciate it guys. Once I get back home I'll start the process. I loved my polks but they sounded rough in my old Chevy truck. Should I go ahead and grab a 4-channel amp to run with the setup?

i would get an amp....use the head unit for signal only.
