Major Idle and running issues

I recently installed a 5.0 out of a 95 GT, I used the factory haress and deleted the egr ,and capped the stock headers. The engine came with the T4MO computer, I had a tuner delete the EGR in the computer and try to tune the truck. The problem i when started it revs high then settles to normal, after a few minutes of running it coughs. After the cough it either dies or revs very high, then settles down. The idle is never the same and I am at my wits end, do I need to change the computer to an A9L or have I screwed myself by using this engine? Also the fan does not come on automatically anymore after the tuner did his thing??

sounds like the tuner f'ed up to me.... i deleted my EGR on mine, and i didnt go into the computer, works great.
