RPM's for manual:pimp

I have a 5 speed 98 GT, without a tune. I seem to be shifting around 3500-4000 PRM, bc I feel my engine is revving pretty weird and almost to where it should be shifting earlier. This is because my car's computer should be tuned correct? I know that with an automatic the shift points are bad, and can be easily corrected with a tune, but I thought with a stick it shouldn't be like that. I mean I could obviously just not shift until a higher RPM but I feel im hurting my engine, could that be? Thanks guys.
