Need some advise...

I am brand new to the forums but I have been reading these for some time for ideas with my car. Here is my problem. I have a 96 GT and I swapped in a low mileage - less than 30,000 - 97 GT engine. It was freshly rebuilt and super strong. I have done some bolt on upgrades - K&N CAI, BBK 75mm Throttle Body, Trick Flow Plenum, and a King Cobra Clutch. It also has Ford Racing Shorty Headers , H pipe and 40 series Flowmasters. Recently I went to a friend who has a shop and had him put in new PI cams into my non-pi heads. I do not have the PI intake. I was told this was good for a few quick HP. I also had him put in 25 lb injectors and a pro-flow MAF "tuned" for the injectors. As soon as this was done the car immeadiately ran like crap. The plugs were all gas fouled. I pulled the injectors and the MAF and went back to the stock 19 and stock MAF. I pulled the plugs and cleaned them. I drove my car over the weekend and realized that it had one hell of a skip. I pulled all of the plugs and replaced them, along with new Ford Motorsport 8mm wires. I changed out the fuel filter for good measure. My Mustang is running real strong now, but, I noticed that my 1/4 time is down about a half a second. This may be me getting used to the new clutch - but, I still get a little hesitation on acceleration in first and second gear, on occasion. It does not do this all the time, just every once in awhile. This hesitation was not here before the cams were put in. Is there a problem with 97 Heads and PI cams? Do I need a custom tune? Is it maybe a tooth out on time? Could there be any other reasons for this problem? I am at the point that I am debating putting the stock non-PI cams back into my car. Any help will be greatly appreciated. Thanks

So it may be a simple tuning issue? That is good news but how do I go about tuning my Mustang for the PI cams?

A Dyno Tune it is then - Thanks.

A few more quick questions. I am about to order a Powerdyne Supercharger - 8 psi kit. Should I tune the car now to fix my problem or wait until the kit is on and do it then? The Powerdyne Kit does not come with a chip.
Also I thought, perhaps incorrectly, that all Ford Mustangs 96 and up were OBDII compliant. Am I wrong in this?
Thanks.

Well it will cost more to get them tuned twice! And yes all 96+ mustangs are OBDII compliant! I think you should get it tuned unless you are getting that supercharger on within a month!

Thanks for the advise. I will wait and get the car tuned with the Supercharger on it. Its pretty much my weekend ride right now. This is my first Mustang. I am used to building up 4x4 trucks and old Corvettes. My last two projects were a 1999 Chevy K1500 and a 63 Split Window Coupe. Sold both of those and bought this 96 Mustang off of my friend. I have always liked the looks of the Ford Mustangs.
I have been looking at the aftermarket Power Programmers and the chips for my car. Any suggestions on which one I should get?
I have settled on the Powerdyne Supercharger and keeping the PI cams.
