This might be a dumb question, but did u disconnect the negative from the battery prior to the install?

I actually never got as far as to taking the engine out, it was basically all disconnected and then I changed my mind and put it all back to together, but I did take the battery out during all this, and just put it back in last night...

Are you getting a click at all? Do you have a tuner?

The only click I get is when I first turn the ignition on, its not the starter clicking and as far as a tuner, my buddy has a SCT but its tunes are for a 99 Cobra, so would it matter with mine being a 2V?

Do you have an anti-theft system? Mine disables the ignition. I heard you can keep it from engaging if you have the key in the ignition in the run position while you connect the battery, but I haven't tried this.

Ive tried it once by myself today to no avail and I dont wanna say it doesnt work only because im not 100% sure that my problem is a PATS issue, but thats the way im leaning, I guess im gonna go try it again lol

More then likely a PATS issue. You cannot use his tuner because its locked onto his car. If you get one you can disable it. I remember there used to be a cycle to reset it, i forget what it was though.

Found this:
From time to time, a programmer will trigger the Passive Anti-Theft System (PATS) on an Excursion, Lightning, Mustang, or other PATS equipped vehicles. This is caused by a loss of communication between the PCM and the PATS module which triggers the PATS module to go into "THEFT" mode and disable the PCM for a period of time. Some vehicles are more sensitive than others in regards to what triggers the PATS system with some vehicles triggering it during some sessions and not in others.

In the event that this does occur and the "THEFT" light is flashing, use the following procedure to restore vehicle functionality.
Turn the key to the "ON" position, but do not attempt to start the vehicle.
The "THEFT" light will begin flashing rapidly (twice a second). After about 60 seconds, the "THEFT" light will stop flashing rapidly and begin a sequence of slow flashes (usually 1 blink, followed by 6 blinks).
Turn the key to the "OFF" position and completely remove the key from the ignition and hold at least two feet away from the steering column for 30 seconds.
Insert the key and turn to the "ON" position. Wait for the normal engine checking procedure to take place. The "THEFT" light should no longer be flashing. At this point you should be able to start the vehicle.
If, after completing the above reset procedure, your vehicle still won’t start and the theft light is blinking rapidly, check to ensure that the PCM is not disabled by going to the Diagnostic Menu of your programmer and then checking for any DTCs.

If the PCM is not disabled, it should respond with a P1260 DTC (Theft Detected / Vehicle Immobilized) along with any other possible DTCs that may be stored. If this is the case, turn the key to the "OFF" position and remove the ground (-) battery cable (from both batteries if your vehicle is equipped with two) for a period of ONE HOUR to allow the theft codes to clear. Re-attach the cables and attempt to start the vehicle.

If the PCM is disabled and the programmer is not able to ready any DTCs or other data from the PCM, you may try restoring the vehicle back to the original stock calibration. If this still doesn't work, you'll need to contact your programmer vendor for further assistance in troubleshooting the reason for the no-start.

This might sound too simple but I had the same issue when trying to do a compression test. First cylinder went great. On the 2nd cylinder it would not turn over . Nothing. After going step by step thru the repair manual, I found the starter wire with the spade connector had come loose. Put it back on and every thing was fine. Just a tip.

spade connector? Is that one of the connections on the starter itself?

Go check all your grounds.

ESPECIALLY the ones that are near the battery and driver headlights.

You may laugh but if your missing a ground it can set off a pats issue.

Sharktaint! Long time no see buddy! How are things man? Yeah, I ran my buddies tuner on it earlier and dtc codes P1000 and P1260(PATS) were showing up, I really hope its something easy, and i'll sure as hell go buy a SCT Tuner with a PATS disabling tune before ill go to the stealership and get the PATS thing corrected through them...Im really not looking forward to partially tearing it down again to find a damn ground, but if thats what it takes...BTW I really appreciate everyones help and ideas, keep em coming lol
