trans problems?

Recently i have noticed when my car finishes warming up it starts to cut in in out around 1500-2400ish rpms. it runs fine when i start it up but after warming up the idle speed drops and in 3rd and 4th gear it cuts in and out. im not sure if its my trans or my motor. recently i installed a new npi intake and march underdrive pullies. i put around 600 miles on it since then and now this starts ot happen. there is no errors when i plug it into the computer. anyone have an suggestions? thanks everyone

98gt-auto around 85,000miles on it

Does it feel like the engine is surging? Or maybe missing?
