98 Cobra engine swap

I have a 98 cobra with a blown engine. It had a 10 psi procharger on stock engine, made 450 rwhp, but the engine did not survive. I have acquired a 99 cobra long block, less upper and lower intake, that I plan to put in the car. I would like to trash the procharger in favor of the kenne bell 9 psi 99 cobra kit. Has anyone had any experience installing a 99 up cobra engine in a 96-98, and if so what headaches do I expect to encounter? I plan to use the 98 computer, and I was wondering if I can get the kenne bell to work with a custom tune. I am also wondering if I can use the stock 98 coil packs or if I need to change to the coil on packs. I originally thought this would be a fairly painless swap, but the more I read, the more confused I get. Thanks for any help.

I have not done the swap personaly, but i do know that the swap should be very straight forward. The engine in the 99 is the same as in our 98 besides heads and intake manifod. As for using the computer for our year on the newer engine it wont work without tunnig mostly because of the head change in the 99. The real question is how baddly is your old engine damaged you could rebuild it for not to much and I know that "Mustangs Unlimited" sells rebuilt motors for our year cobra for about $2100 not to bad with a warrenty. Hope I could be helpfull. And if your planed on getting rid of the supercharger Id be happy to keep it out of the trash. Let me know.
