I would start by checking all your grounds, and free testing for alts have been known to not be completely accurate.

Clean them all. Factory has grounds to the painted metal (bad to begin with). 3 under the hood. Main ground leads to the oil filter (near there), and then branches off to k member. Clean them all, or file them down. Both connector side and on chassis.

Also there are an additional 2 in the car on the passenger side. One on the left, under the dash by radio. And one in the kicker panel by ecu. But these grounds are the least problematic since inside the car, they are not exposed to the elements.

never disconnect the battery while the car is running, you run the risk of frying all the modules and computers hooked up to your car by doing this. the battery acts as a buffer to absorb voltage spikes.

oh and listen to Ryan's advice.
