Get yourself a GOOD set of micrometers...Im talking 0.0001in range.

From the info Ive gotten its a forged crank in the 5.4(year dependent i believe). Also from what I have found, the bore in the 4.6 and 5.4 is the same at 3.552in(depending on year, unsure of major changes, didnt look that far into it yet), but the stroke is a decent bit longer at 4.165in compared to the 4.6, 3.543in. The connecting rods are 0.724in longer than the 4.6 too so a good bore to stroke ratio already. I also assume that if the 4.6 used hypereutectic pistons then the 5.4 must have too. The best things in difference Ive seen so far is the piston to deck height is taller compared to the 5.0's, yet as Ive said, this is too my knowledge.

As for heads with the money people talk on spending for trickflow, check out TEA or Total Engine Airflow. For one, I like the price. The flow charts look good too and for what the heads come with depending on stage, why not ya know? As for bottom end I believe the cobra's crank is forged and will bolt in the Romeo or Windsor 4.6(timing cover can tell your a lot about your block as there were many different castings on the 4.6), my only concerns would be a good main bearing, I would go with crush but who knows. When building I would definitely get away from hypereutectic pistons. Manley has a nice set for around 700 dollars, rods I havent looked into as much as i should have but soon will. I have yet to find it but my biggest thing I would like to change on my 4.6 would be chain to belt driven, due to the increase of harmonics from the chains compared to belts.

Smog legal would require a gt500 swap and a blower with an EO#. If you don't care about smog, then go turbo for sure. If you want to run on pump gas you will need to drop the compression down to 8.0 to 8.5.

2v 5.4 will bolt right in no wiring problems maybe extend two wires. nothing else

2v 5.4 out of another Ford 500$ - lightning short block lower compression forged crank 800$
Stage 3 or 4 Blower Cams 600$ MHS
Valve Springs 200$
Centri Blower Kit 1800$
Injectors 200$
HPS Intake 600$ or lightning lower with custom lower
FTP Longtubes and 3 inch x pipe 1000$
MISC guides or timing chain gaskets - 500
Tune 500

I estimate 430 hp A 5500 rpm - 490 tq @ 4200 rpm

add ported heads another 1000 but add another 30 Hp and more efficient boost

just some estimates and guesses but it can be done
