The 03/04 Cobra hood should fit just fine. It's not like the fenders and core support of the Cobra was any different than the GT. Plus I've had those problems with my OEM GT hood, so I think that's just unique to the car.

But the rest should fit just fine. And I would anticipate zero problems with blower clearance. After all, he's running a 4v with a KB, just like tons of the Cobra guys. It works great for them, why not him?

does the 4v from a 97 have different mounts than a 03 04 because mine sits way high

It shouldn't be different. 4.6 block mounts should be the same for all, same block for everything.

Post up a bigger picture of it. Just looking at our sigs they look about the same. Mine is a factory 03 Cobra motor with the factory Eaton, and it sits pretty damn high.

I would definitely say go with the cowl hood. Way better looking than that specific heat extractor you put up in the OP.
