Well, in order to keep that code from coming up repeatedly, you'll either need to turn off the secondary O2's in the tune or install MIL eliminators.

The O2 and catalyst monitoring systems can and do behave oddly at times. When I got my '03 GT in December of '06 it had an off road H-pipe, Flowmaster 40's, the stock tune, and no MIL eliminators. I drive it over 500 miles before any DTCs were thrown, then reset the PCM and drove almost 1000 miles more before they returned. They next popped up 50 miles later.

Shortly after that I replaced that absurdly and obnoxiously loud, and smelly, system with a UPX catted X-pipe and Magnaflow catback. The so-called "high-flow" cats (they are actually just cats with less "stuffing" than is really needed to scrub the exhaust) worked for about 20k miles before any DTCs were thrown. I then just "tuned-off" off the rear sensors, been that way since...

FWIW I just looked up the data sheet for the 28F010 EEPROM which is similar to the 81C65 (Ford's marking) EEPROM used in the EECV PCM.

It has a lifetime spec of 100,000 erase/program cycles (that would be re-flashing it 12 times a day for 22 years), and a 10 year (power off) data retention capacity.
