Please Help 4.6 Stang Running Rough

Ok I changed out transmission on a 2000 GT (Auto) the Trany came with the wiring horness already so I used it... Now when I put it back in and got it stabed the O2 sencers went in easy... (almost to easy) I think I might have crossed the front O2 sencers... Car ran fine for a week then started running rough and now I hear a tap... The check engine light came on and my son cleared it before I could get the code... Now the light cam on once before and read O2 sencer and some other stuff then we took them all off and cleaned the connectors and placed them back on and it ran fine for 1 day then poof back to running rough and tapping...

The passenger side front O2 sencer is connected to the transmission horness and the drivers side fron O2 sencer is connected to the engine horness... Is this correct? or did we cross them? Please Help...
