Need a Few Answers On Engine Replacement

Ive decided what Im gonna do eventually is drop an 03 Cobra motor in my 2001 GT and connect it to my 5-speed tranny..I just need to know about computer reflashing and if tuning for a job like this can be done easily with one of those handheld tuners...assuming Id take this on myself.

Are you getting a deal on a Cobra engine? Why not get a 5.4L?

Cause the Cobra block is the same size I think, its more close to a direct replacement than a 5.4L V8 I dont know but either way it seems like whether it was me or a mechanic doing it that would be a much larger job...plus I love the Cobra castiron block, the stronger valve covers and of course that roots style eaton blower. Im not getting the engine brand new, Im looking for one with about 20,000-30,000K on it.
