Problems with my 99 cobra

i recently had a spark plug pop out ....the teeth on the head were done the plug was fine........i had to make the groves again in order for the plug to fit....that was done.....i then took off my h pipe cuz it was leaking and put my stock ones back on. now my service engine is still on and now my car shakes at idle and it seems like the RPMs dont catch as in it feels like the car isn pulling then at once it will pull and back and forth over and over. any ideas on to what this can be???? im thinking time for a tune up???? all ideas are appreicated.
