Reason for that is during the beginning part of 98, when Ford was making the 99 mustangs, the 96-98s had the same midpipe and thus Ford used the surplus on the 99's until they ran out, in which they turned it over to the (then) current 2 per pipe set up around halfway through the year.

EDIT: And if you're worried about CARB, get some high-flow cats... they actually do work.
