1988 5.0 fit into a 1966 mustang coupe
I got a 1966 Mustang with a 289, I was wondering will the 289 intake fit the 302,and will it drop in the stock location?

You forgot the more money part to that. Keeping EFI is expensive and not worth it.

here is a pic of a nice 89 5.0 in a 67 with a cheap 289 edelbrock intake that I powdercoated at home. hard to beat imho.
