OK, here is the story.

I have a MTX Thunder250D amp. it is about 2 years old, and was in my Jeep, until it got broken into, and they stole all but the amp due to good install. Now, after 6 months, I took it out of the jeep, and put it in my mustang. I hooked the power right to the battery, the ground to the seat belt bolt under the rear seat, the Remote wire to the kick panel fuse to turn on with key.

Since the stock unit does not have RCA I bought a line converter and converted it to RCA by hooking it up to the Rear right/left speakers. I ran the RCA from the converter to the Line in on the amp. When the key is turned the amp powered on, and I hooked up the +/- to the subwoofer and it sparked, then the sub flexed outward and stayed there until the wires were removed. It did not blow the sub, but now the power indicator LED on the amp is dim. it used ot be brighter, and now it is dimmer then usual.

What is the problem. DId I blow the amp?

Sounds like a bad power connection. If you use a seatbelt bolt sometimes its not the greatest connection due to the insulation they put around the bolt to stop it from letting water penetrate. You may ant to try either a new ground or scraping the stuff off that bolt and scraping paint agpunt the bollt also. I would also check your 12v+ connection too.

Unhook the RCA input to the amp and see if the woofer still does what you were saying before. That usually indicates either a blown amp or bad input. The output of an amp is in AC volts, thats why the sub goes in and out, when it only goes one way, that means the output is now DC, like I said before either bad circuitry in the amp or possibly dirty signal in. Could also just be a low voltage problem causing the curcuitry to not operate correctly.
