What do you expect to hear from a subwoofer ? Its a low frequency output ,so your not gonna lose any significant performance in the trunk. It doesnt provide any high-mid range signals or vocals.
A subwoofer should be on the trunk.Thats what they are designed for. The trunk acts as an enclosure, And you dont want your mid/high speaker to have to compete directly with the sub in the same space i.e. the passenger cabin.

Fryrice is right. its better with the subs in the trunk.
i folded my seats down and slid my sub up for extra room in the trunk and the sub drowned every thing else out so just put them in your trunk and you'll be golden. |

i have my subs in the trunk of my infiniti. 2 12's from JL audio. beautiful fuckin things =] but they take up my entire trunk. it sucks. so i figure when i get my fox, im gonna get like a custom box made, or have a place install them somewhere without the box. like in the trunk walls or something. but if u get subs installed, make sure u get dynamat. its the most useful tool ever =]

Keep the sub in the trunk. Not to get too technical, it will sound better firing to the rear of the car.

+1 Bass sound its best and loudest when bouncing off another surface. Bass also needs space since one wave length at 60 Hz is almost 14 feet. Put the sub facing to the rear of the car and put the sub all the way back up against the back of your rear seats.
