i dont know anyone that has done this to a mustang, but i was going to do it to my 96 eclipse, the tirewell should be the same, i found a writeup how to do it for a 95-99 eclipse somewhere, if i can find it ill send it to you, hopefully it will help.

Did things like that when I managed a car stereo shop, install manager/head tech. You will need to beef up the sheet metal around it with something like Dynamat ultra/premium, the foil-backed one. I say that one because it installs the easiest, no heating required like with the standard one. Don't be afraid to use more than one layer either, the more you put one the better the damping effect will be. You DONT want to sound like some ghetto beater with 15's in the trunk rattling for 2 blocks, it ain't cool. Also Dynamat the decklid and walls of the trunk, because you are directly vibrating the sheetmetal, more so than if you simply put a speaker box in a trunk. No vibration = cool points. To raise the height you can cut rings of MDF and wood glue and screw them together. To seal them to the trunk bottom around the well you can start with expanding foam, trim the excess away, and then lay in fiberglass mixed kinda hot (you don't want it running all down inside). The outside finish is up to you, but is it was me I'd smooth out the rings you raised off the floor, build them into another false floor/cover, fill in the gaps with body filler, sand and smooth, then cover in vinyl. I always liked dark grey/charcoal colors and black for trunks.
If you want to put a little more time into it, then make your top ring out of 3/4" plexiglass and fit the woofer into the center. Remember to predrill your holes and nut and bolt it in, not screw as it will probably crack. If you hide the edges then you won't need to polish them out. Finish out the inside of the enclosure smooth and paint a lighter color. If your finish work doesn't come out too good, then look for some Duplicolor FlekStone ( I believe it's spelled like that, find it in the spray paint aisle at Home Depot/Lowes) and give it a light coat to hide the flaws. Mount some LED's or neon tubes on the underside of the top piece where they can't be seen and run the wires out with your speaker wire.

WOW! Nice write up! That about sums it up!
I have a custom box with 2 10" and a 1400 watt amp in my vert. it fits right in the back of the trunk, so I still have some room in the front and around the sides. It really isnt bad but then again, I dont fill my trunk up with stuff anyway. I guess it depends on if you really want trunk space or not. A pair of tens in a custom box isnt that bad. If I can manage to get some pics of it, I will post them up for you if you want to see.
