Highest Flowing heads
Like the title says what are the highest flowing heads that are a direct swap for the modular 4.6? Or would regular heads with a stage 3 port job be the best?

The PI heads are the best "stock" heads...as for porting you'll be looking at a full race port. You'll have to build your motor though because they wont make good power in the lower rpms..You'll need a motor that can rev.
