I'm not 100% sure, but I'm gonna assume the auto can't handle 7000 rpm

Its just the rev limit ford set for the auto. When mine was auto I turned it up to 6200. When I did the intake and exhaust it pulled to 6200-6300 very nicely. If the auto couldn't take 7k the cobra guys wouldn't be running it. The cast crank can take 7k too. It just a ford thing, no realy great reason.

Are the cobra guys bolting on stock autos or built autos?

Both. A stock 4R70 will handle 700 ft/lbs. A good converter and valve body is about the only thing you realy need to do. The rest of it will hold alot. If your a pushing realy big power then you would want a built one, but the auto is not the limited to 5900-6k rpm.

Well then I guess that was just another poor decision by ford...

The reason for the two different redlines is simply this,
03 & 04 Mach1 5speed came with the forged cobra crankshafts,
the autos came with cast crankshafts. Hope this helps.

well if that's the reason then why would Ford cheap out on the autos and just use a cast crank?
