Ok well too late to call. I will call them monday. Thanks so much joe for all of the help and time you put in even tho this ain't your tuning forum. That shows great customer service. That is kind of what I thought too because, I don't know how anything else could be at fault, the program is set up correctly and the car has nothing wrong. So that only leaves something with the tuner.

Well got an email from sct tech support yesterday and they said the same thing. That I would have to call them and maybe have them do a remote setup on my computer. So they can further diagnose my problem.

Ok, well update.
I just got off the phone with SCT, and they ran through a bunch of tests. They said that they knew it was not the software or my tuner itself, which was good news. They said that it had to be something interfering with the PCM itself. They said that it could have been due to my shiftlight that was connected to the PCM (Tach Signal, or other things) So I removed the shiftlight wiring, removed the gauge wiring,removed the fog light wiring, removed the HID wiring. Basically I removed all of the wiring that was something added on to the car. It did not matter, it did the same thing as it was doing. SO I know that it is not the aftermarket gauges, shift light, fogs, or HIDs. I have already cleaned the grounds to the PCM, checked all the fuses which checked out ok. The only other thing that I can see being the problem is that awhile back after doing the windstar swap, which started this whole fiasco, I was getting some codes. Here are the codes, p1401 and p1409. I assumed that they were relating to the EGR being deleted, so I contacted trick tuners, and joe shut off the EGR. Well I was still getting those codes. So he said there had to be a short in the system. I could not find any short and made sure that I had everything connected, spliced the TPS and IAC wire correctly and I did. So I contacted him back. He said that he could try tuning the short out of the system. So he sent me a new tune. This tune shut the CEL off. But I am thinking now that whatever that short was is what is causing the PCM to be all screwy and thus causing my problems. Where are some places to start? I am so fricken lost and irritated. I have already replaced the TPS, checked the voltage to the IAC, it was fine. Double checked the wiring, it was fine. The only other thing is the two connectors that I removed from the EGR sensors. I wish I would have kept my old sensor so that I could have tried reinstalling them and seeing if it fixed the problem. I hope that someone can help!!!!!!!

Ok well I will go on the regonal forums. I am going to take it to a shop that specializes in like aftermarket stuff. The guys knows a lot about cars. Worst case he says he can't work on it. Hopefully he will and hopefully he understands everything once I explain the whole situation.

I am assuming that the xcal can flash a tune to the car. If so then it should be able to datalog. Its probably a software issue. Try to borrow a laptop with xp on it and see if that works.

Ok, well I am going to try to upload it to windows xp I have an older laptop and try.
Here is what sct said after I emailed them saying that I could still up load tunes and stuff, so that it didn't make sense. Flashing and reading DTC's are transferred to the PCM via Pin 13 of the OBD2 Port... it is a straight shot from the port to the PCM. Logging pulls data from all the sensors and doesn't use Pin 13, hence if there is a breakdown in your harness somewhere it can cause the issues you're seeing and still be able to flash. A good way to test, if you know somebody at a ford dealership or a mechanic shop that has a snap-on style scanner, or the Ford IDS tool they can datalog/monitor... so if they can't monitor then you definitely have a wiring issue. Ok well that makes sense to me. I will try the new laptop and try it. I doubt it is going to work, but it is worth a shot. Ok, so here are a list of things that I have done so I can see if anything jars my memory or anyone else. Ok 1. Tried datalogging on tuner itself, it locks up after awhile, (which sct says is due to something in the harness causing it) 2. Tried it with the computer and the tune that programed out the two codes that would not go away due to some sort of short. 3. Tried it with the computer and strategy tune with EGR shut off and EGR codes still displayed due to something. Still same thing 4. I have tried it with everything aftermarket such as HIDs,foglight,gauges, shift light, everything disconnected. Same thing 5. I have cleaned grounds 6. I have updated firmware 7. I have reinstalled livelink several times 8. I have checked for blown fuses. All nothing It seems to me that it has something to do with the P1401 code and the P1409 code. It is the only thing that makes sense. I am awating someone to reply to tell me the colors for the IAC and TPS wires on an 02. I may have spliced them on accident to the EGR wires, one sensor had two wires, and one had three. I doubt it, but it sure is worth a shot. That would explain the short and those codes staying on even when the EGR was shut off in the tune. Keeping fingers crossed. Otherwise, if it ain't that, I have followed the EGR wires and the wire loom, and don't notice any burned spots, or cut spots or anything that looks like the wiring could be damaged.

Ok, do you think if I reinstalled the EGR system that it would fix my troubles?
