Much as I hate to say it, it's probably easiest for you to work with a dealer on most of this one. A dealership can set you up with a real factory tune for your ECM so you have one that you know works, should you ever need it. Plus, they can handle the pats synch-up so that when you pick up your next programmer, you don't have to worry about the pats issue, you can just get a custom tune set up and have one less thing to worry about. As it stands right now, a new programmer will pull your current tune and file it as your stock tune. You can have a custom tuner try to build you a stock file and send that out, but it probably won't be exact.
Try to find a dealership that's got a reputation for being lenient about modders if you can, some dealers will give you a hard time if they find out you're working on a build and you don't need more grief on top of this situation. Another thing to keep in mind is that some of the vendors here (including us) will offer a military discount or a forum member discount, which will help take some of the sting out of picking up a new programmer.

well so far an update.... the car is pieced together and running thanks to a good friend at ford. he came out to the house with the computer and reflashed the ecm and reprogrammed 2 new keys. got the tuner on there and recalibrated everything i put to to fix it and now she runs. havnt done a drive test yet cause ive been digging at lent for gas for the wife to make it to work. so far its looking good and it sucks cause if i could get the money back i would be so much better off lol. like mama always said if ya wanna play you gotta pay, but she didnt tell me it would be this bad...
