Yeah, go to 3.8mustang.com and look up "skatefreak" and "jpk4l3", both of their setups had intercooled vortechs. You'll need to be retuned if you intercool it because you'll need to switch from draw through to blow through.
Another option would be to check out the andersonfordmotorsport mr freeze kit. It's a mechanical methanol injection setup. If I were non intercooled, I'd run it. btw...I made 300/308 stock with 10psi on a very conserative tune. I'd say your tune is off pretty bad to make what you did with all those mods. Or you have some other mechanical issue. Also, I made 370/372 with 13psi and a cam swap on stock heads and intakes, and my cam is smaller than the one your running. I'd bet anything your tune is off.

IMO, the car needs more boost, and prob a bit more timing, and lean out the a/f just a bit. Do you know if the lower intake still has IMRC's? Pics of the engine bay would be nice.

Honestly I think the two things that are killing your E.T.'s the most (from the info provided thus far) is the low CR and the stock TC. I wish you had your timeslip so we could see the short times. With the stock stall and the power curve that your dyno sheet shows, the 60' times were probably pretty terrible. I agree with ESG on the suggestions of more boost and leaner A/F, and I'd add a higher stall TC to that as well.

Stock stall is good for.. Stock. Anything more and it's a good paperweight.

my old 96 v6 auto ran a 16.2 with no launch!!!!! just smashing the gas pedal at the light. It had cai,udpulley,tune,4.10's,alum driveshaft and just a catback exhaust. Also this was the good ol shitty singleport aswell. So I can tell you for a fact somethings wrong with your car

there are plenty stock stall cars that've done better than 15s with 300hp!

Agreed. However, with the power curve his dyno graph shows, he's not making much hp/tq until at least 4K. With a stock stall and that power curve, I'm sure the 60' times are suffering. The chosen CR really should have been closer to 9:1 since we're working with a centrifugal and not a PD SC here.
