Horrible vibration


So I just replaced a new flywheel and clutch on my 2000 v6. The problem I'm running into is now that it's all back together the flywheel vibrates horribly like it's unbalanced. I know it's an externally balanced motor but here's the thing. 1 of the 3 dowel pins broke off in the old flywheel so, being the impatient one I am, put it all back together with only 2 of the 3 dowel pins. I made sure everything lined up, used the allignment tool and reinstalled everything back how it should be. Could the fact that I left that one dowel pin out be causing this imbalance and vibration? Or is the flywheel possibly the wrong one? It was the only one available from my local oreily auto parts and they said it would work. I cant tell whether the flywheel is for internally or externally balanced motors. But they do look almost exactly alike.
