Injectors? Is it on the entire passenger bank?

I'd pull the plugs and see if there's obvious signs of one cylinder missing.

What plugs are they and what are they gapped at?

x2 Pull plugs recheck gap with wire tool not disc gapper. Make sure the electrodes aren't damaged.

What all is done to the car other than the Vortech? I doubt the Vortech itself has much to do with it, other than putting a little extra stress on the engine. I had a miss on the drivers side I think but we never found the definite cause. when i took the cam out, it was fine. I don't think it was a tuning issue as neither Justin from VMPs tune had it idle even close to correctly or my tuner who's really good with Ford 3.8s. I've been hearing of a TON of miss and bank-to-bank issues lately, but maybe that's just cause my car made me so aware of it. Other than the basic stuff I have no other suggestions.

Even if your wires are new, they might be worth looking at since you'll be in there. They could have gotten fried after you installed them. Mine was a combination of a definitely bad coil pack along side a bad CPS. It was one hell of a miss.

But you're saying your miss definitely goes away? Or that you only notice it while you're letting it idle?

THat's a big issue, it can be almost impossible to feel other than at idle if it's intermittent. If you have a tuner you can datalog and monitor misses.
