this weekend I decided to change my tob and pilot bearing but after I put on the bell housing I realized I didnt put in that plug alignment tool and I noticed that compared to the splines in the middle of the clutch the pilot bearing was up way higher and I couldnt get the holes to match up so what should I do

The tool goes through the hub of the disk and into the pilot bearing before bolting up the pressure plate.

Put the flywheel on. Put the tool in the clutch disk and put the disk on the flywheel with the tool going in the pilot bearing. Put the pressure plate on and torque. Remove the tool by pulling it out.

well I got it aligned than went to put in the tranny and it slides in but stops about two inches before it hits the bellhousing so I pulled it back out and it came slightly misaligned and I fixed that again but is there any tricks to getting the splines to match up

Try reinstalling the alignment tool and be sure it's aligned. I would use some kind of transmission jack to support the transmission, preferably one that has adjustments to tip the transmission in different directions. The input shaft has to be centered on the clutch disk hub and reasonably square to go in. Putting the transmission in gear and slowly turning the output shaft will help in engaging the splines. It's also good to put some high temperature grease on the input shaft. Some people use some long bolts as guides to align the transmission.
