V6 Engine Help

I have a 99 mustang 35th anniversary with 3.8 v6 engine. I had to replace the engine with an 01 3.8 v6 it was the only one that was in my area. To my under standing the only difference was the intake. I took the intake from the 99 engine an put on the 01 engine, other wise the engine harness would have been different from the coil pack, and injectors I think. I'm wondering if my mistake was not using the injectors from the 01 an also the coil pack? I'm getting a back fire, also can't get past 55 without bogging down. Any help/info would be greatly appreciated! Thank you for your time.

Long block swap should give you 0 problems if you did it right.
Unless the balancing is different that is

Have you ever done that ? lol
IF not, even if your half ass stupid, as soon as that thing fires over once you'll kill it as fast as possible.

And it'll be the only time you ever forget to double check your wires.

Oh man when I had my old sixer I crossed 5/6 wire in the parts store parking lot so it was dark. Man never again I had no idea what was going on for about 5 secs.

I believe there are some differences between the 99 and later intake manifolds including the later have runner control and a different location for one of the temperature sensors. It was probably a good idea to use the 99 intake manifold both upper and lower. I don't think the injectors are different but the 99 ones should be fine.

The problem you are having is probably in the ignition. I would suggest a new
Motorcraft coil pack. It will have the plug wire locations marked so you can
be sure the wires are not interchanged.

this. you may use atleast the short block, and if sensors are the same or can be reused in the same spot, the long block.

So I'm in the same boat as the op. I swapped over the coil pack, wires, and upper intake from the 99 motor that was bad. So could using a 99 coil pack/wires cause the engine to shake a little and misfire?
