To do a tune up what all do you have to do? Or what all should be done I guess?

check all fluids and change those that need to be changed...

also look at brake, steering, coolant, oil those fluids...
check your filters and plugs ... things like that

depends on what parts have been changed last

3k miles change oil
check fluids and air filter
12k miles fuel filter, check spark plugs and fluids

at around 40-50k depending how you drive your car, you should check you tranny fluid to see if it is starting to look disgusting and smell burnt.

I was told that changing the transmission fluid is to be done very rarely. At 55k miles would you recommend doing it? Im about to change my oil, filters, plugs, and plug wires... can do that also if needed. Its an Auto.

If it has never been changed absolutely YES. And that is a fluid that isnt changed often. But its recommended every 40-50k to be changed.
