Engine knocking and code p1260

So my new car (94,xxx miles) has what sounds to be a pretty severe engine knock.
-It starts as soon as the car is started
-It sounds kinda like metal clanking metal, and at about 55mph from inside the car it sounds like a machine gun.
-It normally seems to go away when the clutch is pushed in, but some times it just gets fainter
-It does get faster/louder as the rpms increase
-Sometimes if i let of the gas it goes away, but not always

The only code it is throwing is p1260 (theft detected), but i just realized i used a strattec key and not the Ford key so im assuming that was what caused the code. The knocking was present before the code so i think they are unrelated anyways

I pulled all the plugs, they were bosch platinum fusions, and they all looked fine, maybe just a little white on the drivers side.

first of all those are the worst plugs you could probably use. when did the knocking sound occur?
how long has this car been running since you tore it down

yea, they were the plugs that came in the car, i just picked the car up today. i pulled those plugs and have some old autolite platinums to use. I dont know how long the engine has been knocking, the previos owner told me nothing.
how long has this car been running since you tore it down? not really sure what your asking here, i picked up the car at about 6 am, drove it straight to my house, and then pulled the plugs and checked compression, that is all. Compression is....

Cylinder 3- 175 Cylinder 6- 140
Cylinder 2- 165 Cylinder 5- 165
Cylinder 1- 140 Cylinder 4- 165

as far as engine modifactions that i know of its just an ebay looking cai, shorty headers, plug wires appear to be aftermarket ( they are completely plain no words anywhere), red top optima battery. The tb is very dirty/oily behind the blade. Im thinking possibly a rod bearing or two?

And not that this sounds at all like an exhaust leak, but i decided to check if the headers were tight, and they were but on the passanger side something shot sparks on the third bolt back, guess i should have disconnected the battery. I'm wondering if there is anything i can do for this engine, or if its shot.

So are you saying you put a used engine in your car and there is rod noise right away?

You should be able to get your money back for that engine.

As to the engine in the car, from what you say it has rod bearing problems. Most likely it will need a new crankshaft. The good news is that a new one from Ford is ~$250. So with a new crankshaft and bearings you could fix it.

It would be cheaper to go with the used engine I showed you and keep this one for parts.
