When I am driving between 45-55 mph, the rear end make a very loud whining sound but only under load. If you let off the gas it goes away immediately. I have pulled the cover off the rear & the gears look ok (no broken teeth or extreme wear. Is this just because it wasn't set up right when it was installed and is there anything I can do without having to replace the gears.

gear marking compound and check the gear mesh. This is the easiest way to make sure they are meshing correctly. Also check the backlash. If the backlash is more than 0.015" you need to tighten it up by moving some carrier shims from the pass side to the drivers side.
