I have a 2008 Mustang 4.6 that is full bolt on with Brenspeed's throwback supercharger. I am maxxed out and was looking at their b326 shortblock. If they are using the boss 302 shortblock, it can be bored and stroked out to a 368 per Ford's website. Why can't we do that instead of settling with the 326 cubic inches? Are there some sort of clearance issues?

The B326 short block is indeed based on the 3.70" bore Boss 5.0 cast iron block. If you add a 3.80" stroker crank, displacement comes to 326ci.
I think you're confusing this Modular style block with the 4.125" bore Windsor style pushrod 5.0 block. That one allows a maximum stroke of 3.400" for a displacement of 363ci.
