Theres a coolant passage that needs to be plugged or opened on the deck surface, I dont remember but after that they will bolt down. You will need to use a 2v timing cover other wise yes to the rest
 
You could also buy the conversion kit from Logan Motorsport and just put the 3v in. The conversion kit allows you to use your stock wiring harness, ecu, exhaust, etc.

not trying to sound like a d!ck, but isn't those kits are meant when going from 2v to 3v (head-wise)? Op is keeping his 2v heads and running 3v short block... only the bottom-end is gonna change... eh?
 
i belive you have to drill the driver side front water port but that is not hard. also there is no provision for a bolt in the timing cover so it has to be filled with rtv.

No the kits are for complete engine swaps. Why go to the expense of putting 2v heads on the block when 3v heads flow a lot better and make more power. It would be better to spend the money for a complete 3v swap. It's been done many times. I've heard that Logan Motorsport sells the kit for around $950. If you want to piece together the kit yourself you can. I was considering the swap until I discovered my ProCharger won't fit on a 3v motor. It rotates counterclockwise. They require a clockwise rotating ProCharger. Here is the parts lists and some costs that I pieced together from others who have done the mod.

Note 1: Parts you need are 90* elbow, 4.5” id, 4” in-4.5” id x 3” silicone reducer, 9’ tube without mass air hole, billet MAF adapter for 80-90mm Mass Air Sensor)
Note 2: $400 Adjustable cam gears are not needed if you use $50 cam lockers. Stick no boost set at full advance. Autos set at full retard to get torque down. Don’t break your stock phasers or let the pins fall out.
Note 3: All you need are the exhaust adapters. Some guy in Texas sells them for $100. The throttle body adapter is nothing but a throttle body spacer so you can drill your own holes. The fuel pressure adapter is the same as they sell on Summit.)
Note 4: They got my car running without a dyno tune by using datalogs.
Note 5: The harness won’t fit the 05-09 coils but the 2v coils have higher spark.
Note 6: Should be able to use stock headers. Maybe long-tubes
Note 7: The 3v thermostat hangs upside down to the drivers front side of the engine.
Note 8: The kit has the ’03 Cobra TB adapter. You will have to drill the 03/04 Cobra throttle body bottom bolt holes.
Note 9: Not needed if you buy the FRPP injector adaptors.
Note 10: I don’t know what this is. OP’s comment, if you read in 99GTR and my post you see the runner delete kit in the intake. I had to drill the stuff out and it was easy. Better than spending another $250 on the kit.
 
Everything I've read says that they flow better. Almost as good a 4v heads.

Oh crap! when my cylinder heads were blown, i thought about going 3v, at first i thought Logan Motorsport kit is just for heads swap, then later i discovered it's for complete engine swap, also i recall someone mentioning that using 3v heads on 2v bottom end will cause the compression to be pumped up (or down i guess), so yeah, with all the other issue you'd face, doing a complete 3v swap is less "headache-ish"....

bandity2k00: 3v heads aren't exactly better, but did you look at their power levels? :D they do responds better to mods compered to our 2v's yet (IMO) i think the swap is too much headache (for me!)
 
got a feeling he prob found a short block for sale with out heads etc and wants to use that with his current parts.

3v>2v stock to stock and ported to stock. The stock 3v's flow around 220 on the intake stock, thats around what most ported 2v's flow.

In the end 4v>3v>2v

correct 86er a boy has a 4.6 that came out of a junkyard and put forged internals in it .had it blueprinted and balanced its bored 20 over and just happens to be a 4.6 3v . he totaled his car and he is selling me the motor tomorow for 1500 . its just the shortblock and if you all can paint a pic for me showing where to drill . that will help. im staying 2v cause im getting ported heads and getting jim from mr.norms garage to grind some blower cams and hit 530 or so with this little v-1 s-trim . then when im done ill just throw the intake and oil pan and accessories on it and go . goal is next summer .
 
If you lay the head gasket down you see the hole and where it needs to be drilled
 
3v's have bigger combustion chambers so i would find out what cc the pistons are. stock slugs for a 3v are 14cc which will is fine for boost and na, but if it was built for na odds are the dish is real small.
