Your 4.6L is pretty peppy stock so Gears, a tune and Exhaust will be the mods that will yield you the biggest gains as you add each one. Throttle body and Plenum will not be that noticeable but is a good upgrade if you plan on installing a Supercharger at a later time. Under drive pulleys will also yield you a few horses but, again, not like the kick in the pants that the first three will get you.
What kind of driving do you plan on doing with the car? Drag racing? Auto-X or Road Racing or is it just going to be a fun cruiser that you want to occasionally(or more than occasionally! :D) get on when you're on the street? Do you like to go fast straight line or do you like carving corners?

Go for full exhaust first, then
forget about those 2% - 5% power adders, save some money, get 4.10 gears and stage 2 Cams from Vt engines, upgrade v springs.

yeah but not everyone has money laying around to do that. all mods add up, just depends on how much you want to spend, and what parts you want to buy. the bbk isnt all that bad, but there is a reason why people get the others. i run c&l, others run jlt, and a few run k&n. the size difference isnt a huge deal, that is just the design of the jlt.
 
Yea dont be dissapointed for having the bbk intake, its not that big of a deal, plus i like BBK's products, i just installed bbk headers, and bbk x pipe, i have BBK cai and will be buying BBK throttle body and plenum. dont worry bout it. I would say start with small mods if you plan to do it yourself and work your way up.
