2004 GT 5 speed TR-3650 slight grind issue

So as the title states my tr-3650 in my 04 GT sometimes grinds going into 3rd. Primarily when cold. When it’s warm it hardly ever if ever does it. Have had it do it in 2nd once or twice and once in 4th I believe but 3rd seems to be the most prominent gear. Usually it is only 3rd and ONLY on the upshift, it never grinds on any downshift cold or hot in any gear. I just changed my trans fluid last night and used synchromesh. I test drove it last night and the very first take off it did grind 3rd but every shift after that into 3rd did not grind. I did stop and start probably 15-20 times and checked. I went semi fast and slow and it didn’t do it. This morning although the car was still pretty cold it did grind 3rd. After about 10 minutes of driving and me shifting slowly it didn’t do it. Sometimes I can rev it out to about 4k rpm and it won’t do it sometimes I can do it at a very low rpm and it won’t do it. I’m at a loss cause I thought synchros going bad would do it upshifting or downshifting or at any rpm. Let me express that this “grind” is like a very short very small grind and is barely noticeable. Clutch grabs great and pedal feels pretty good. The pedal does feel a little gritty sometimes but hard to feel wearing boots I can feel it better when I’m wearing my sneakers.

if anyone has any recommendations or knows this problem and has fixed it I’d like to know your thoughts.

previous owner said clutch was replaced about 3-4k miles ago. Car has 180k miles and otherwise is a dream to drive. I love this car and do not want the headache that can come with this trans.

Has the tranny ever been apart? Pushing 200k in a mustang and having synchro issues sounds like the PO had quite a bit of fun in it. Could have been power shifted a bunch for all you know. I would look into taking it apart in the near future or replacement if it was mine. There’s a lot in junkyards

So I ended up just driving it a little more and as it gets warmer outside it’s doing it less and less. One warm morning it didn’t do it at all. I ordered an MGW short throw shifter and after I installed that it’s almost non existent. I think it’s just being a cold natured car. Thanks for your replies on both of my posts. Car is doing pretty well now. I still have that slight whine coming from the rear end but accelerating or decelerating doesn’t affect it at all, it only gets slightly louder with speed. I don’t think it’s the actual rear end. Maybe I’ll look into axle bearing sometime in the future but other than that everything seems well now.

My TR3650 does this as well, I happen to notice it most with first gear, but also third. When properly warmed up however everything is normal and my synchros work great. If you haven't done it I'd advice changing ur transmission fluid, mine starting shifting nicer after I did.
