My 04 Cobra has a dyno tune on it right now and I have the the tuner with the stock tune and the dyno tune on it. I just got an off road x pipe, with the tuner off the guy and he never installed. If I put the the pipe on it will it screw with my tune? I know it should throw a code, can this be taken care of with the tuner, or if i go in there and mess with it will it bomb the dyno tune?

should be fine. You will have less backpressure in which the eaton likes so you might want to have the tune a little updated, but you should be ok, and yes you can turn off the rear o2's with your tuner.
i figured that, i wasnt worried much about the tune itself getting messed up by installing the pipes. more worried if i went in there to see if he had the option parameters to kill the light in there, i was afraid to open it up to find out. I'll just try the non fouler trick first for a while then once i do take it to the dyno ill just get him to kill it from there. Im new to this hole tuner thing considering i came from a foxbody, and what little bit i read when i just had the lightning
