Honestly Im not sure, as long as you can still connect to the ecu then you should be ok. Disconnect the battery for 30 mins then try starting it again. Were you able to put the stock tune back in?

This is what I would try first, unhook the negative battery cable and let it sit for about 10-20 minutes to reset the computer. It might have just locked itself down when you were messing with it.
i took the battery out and put it on a trickel charger so it wouldnt go bad and ive hooked it back up and nothing
 
The PATS (Passive-Anti Theft System) has activated and that is why your car will not start. There is only one way to disable pats and that is to get a custom tune and have it turned off as part of it. I don't know why it is activated but that is the problem. You can try calling SCT and see if they will write one like that but i doubt it. You can get a tune from bama which is part of American Muscle or someone like Joe @ tricktuners.com either way it's about 100 bucks for a custom tune.
 
Im not sure a tuner can get around pats to turn it off since its already disabled the car. The dealership might be the only option at this time.
