i checked the alternator fuse and it was good it did not looked burned at all.
could it be anything else that is draning my battery? loose connections where else should i be looking for them besides the alt, n battery?

is it a good idea to switch my alternator from my 94 gt, and put it in my 03 gt to see if thats the problem?
 
If your fuse is good, and still no change its your alternator. I doubt something would randomly come lose and make your battery lose voltage....Its the alternator
 
umm any ground connections to the motor is wat u will b lookin for now. but like they said above have u tested the alt on a voltmeter? u want around 14 if any lower ur alt is bad. and use volt meter for batt also 12.69 volts. sometimes autozones testing is not right ive proved that before
 
I just had this problem myself. What fixed it was I had sub wires running to my trunk that weren't being used, most likely touching metal and causing a huge draw on the power of my car. Took out the wire and haven't had a problem since. Hope it helped a little.
 
yea i heard that there was a tsb on the 99-04 stangs that the factory amps short out n draw power from the battery n drains it. alot of ppl think its the alt or batt but really its a draw from the factory amps on the back two speakers. wen i had a similair prob like freds94 i checked the draw on the amps connections every electrical wire that was on the same fuses n turned out my alt fuse blew and my amps were drawing power so i had to replace them
